Due to the first set of symptoms I suspect that explorer.exe is failing to start for some reason. Once the scan is complete, you will see that you have many entries of Spyware and Malware! That is normally not created or needed unless using a custom shell. Once deleted you will need to reboot your machine and behold it will boot up not only normal but considerably faster! While some registry error might have caused this issue, it is certainly possible the problem could be due to some virus infection too, which blocks the explorer.exe from running. Hope that helps at least a little bit.
